For 2nd cycle, do I have to level my party members social link again to have them upgrade the persona?
Or does it level itself automatically at some point in the game?

nope you have to re-level your social links for your party members on the 2nd play through. that is just for their new persona. if you have the key items you get from maxing their social link then when you reach a certain level you can re-create the persona for that arcana.
